I did a search for eggs benedict on The Disney Food Blog and found the following:

Captain's Grill at the Yacht Club
Wave at the Contemporary
Grand Floridian Cafe
1900 Park Fair at the Grand Floridian

These were in articles from mid 2011 and prior so you may want to confirm they still serve them. They are not traditional eggs benedict. The Rainforest Cafe in Downtown Disney in Disneyland serves them. You may want to check the menu for the Rainforest Cafe at Disney World to see if they have them.

Kona Cafe has a delicious Eggs Benedict but it has a Polynesian twist. It's called the Samoan, I get it alot. The Rain Forest Cafe's Eggs Benedict is very good also.

Oh yeah - I completely forgot about Kona Cafe. I've had the Samoan! Will add that to the growing list. This may become an
epic Eggs Benedict adventure! Seriously, what could be bad about a new flavor every morning!
